I can think of a few I have played and beaten more than once. Never beaten anything 3 times 'cept for Secret of Mana.

Persona
Breath of Fire 3
Secret of Mana
Illusion of Gaia
Secret of Mana 2
Robo Trek
Suikoden
Final Fantasy 2 (US)
Final Fantasy 3 (US)
Final Fantasy 5
Legend of Zelda
Secret of Evermore
Lunar Silver Star story
Wild Arms
Star Ocean 2
Legend of Mana
Tales of Destiny

All amazing, incredible games IMO.

I can not think of many more. Usually once I beat it, I file it away forever. There are a few I have beaten once and would really love to get into a second time but can not like Alundra, FF7, Xenogears, Parasite eve, Valkyrie Profile or Terranigma

You? What games have you beaten two times or more?

I have beaten most of the games on your list more than once ;)
When I was younger and games were harder to come by, I would always replay games to get the most enjoyment out of them. These days, however, time is soooo limited that there's no way I would really consider replaying games. My backlog of PS-Plus and i-Pad games has gotten so ridiculously large that I probably won't replay anything for quite some time. But *shhh*, don't tell anyone around here that I sometimes use my free time for things other than the projects we are supposed to be finishing ;)

LoL, that is a good thing! Burn out sucks. Your work rocks and it is always good to go at a pace that works for you and the team! Kudos!

Although I am finding some little time here and there to play, honestly, I have a bit of downtime anyway as I wait on Melonseller to finish the translations for G.O.D. I have been editing and play-tested alongside his progress, but it got to a point where it would just be better for me to wait for him to finish everything before continuing.

Back on topic, though... There are plenty of games that I've beaten three times or more.. Off the top of my head comes.

Supar Mario 3
Super Mario World
Secret of Mana
FFIV (maybe close to 10 times)
FFVI
Xenogears
Chrono Trigger
Chrono Cross
Monkey Island 2
Monkey Island 3
etc. etc.

I really could go and list tons more, but I won't. Notice how they are all old games? There's probably nothing new from the past 14 years that I have played more than once/twice, sadly :( Time for it just doesn't exist anymore, and if you ask me, the gaming marking is WAYYY more saturated and accessible now that it was back in the 80s-90s.

I think the only new games I have beaten more than once were Tales of Vesperia and White Knight Chronicles. Most of the games I have beaten more than once are older ones like Final Fantasy 4, Chrono Trigger, Dragon Warrior 4 and Chrono Cross.

Destiny of an Emperor-II... I play it just about every year. There are some others. DQ-IV comes to mind. I've played Super Shell Monsters Story-I four times.

Oh, yeah, I didn't even think about games that we've released! I guess most of them have been played several times over due to testing/editing and the like ;)

The Resident Evil games. I try to play all the canonical games once a year, but I don't always get to it. The least I've beaten any of them is about 3-4 times. RE1 I've probably beaten 8-10 times anyway. The only exception is 6 which I beat once. That's probably enough for me for that one.

Some short arcade style games like shooters and such I'll play and beat repeatedly for a little while like Cannon Spike. I don't know if it counts, but I've gone for multiple endings plenty of times in the Neptunia games for instance, or any bishoujo/love adventure game. I don't often revisit them though (that's true of the arcade/shooter type games too).

I did replay Illusion of Gaia a long time ago.

The Devil takes notes from Lina Inverse? That sounds about right.
